Players take control of an agent of S. H. I. E. L. D. and can fully customize the agent by gaining experience, leveling up, and equipping their agents with various weapons and uniforms obtained within the game. They could also team up with as much as two out of the current 69 available Marvel heroes in the game, each with their unique skills and abilities. Players start with only a few heroes, and the other heroes are locked. These heroes are needed to be recruited first by buying them with “Command Points”, a currency in the game. Gameplay itself contains turn-based fights that pit your agent and heroes against one or more waves of three or less enemies, with each character having unique attacks. The six classes are:

Generalist: It is a neutral class, having no strengths or weaknesses against other classes. Notable Generalists include Angel, Beast, Mockingbird, Rogue, Punisher, and the player in the beginning.

Blaster: Blasters are strong against Bruisers, guaranteeing critical hits and ignoring defense when attacking Bruisers, while weak against Tacticians. Notable Blaster heroes include Iron Man, Cable, Human Torch, Storm, Dr . Strange, Phoenix, Havok, Ms. Marvel, Vivid red Witch, and Vision. They generally have a high attack status. Bruiser: Bruisers are strong against Scrappers, gaining Enraged which grants a boost to any or all stats when attacking or hit by Scrappers, while weak against Blasters. Notable Bruiser heroes include Hulk, Juggernaut, Colossus, Thing, Captain Britain, Thor, Hercules, She-Hulk, Valkyrie, Thundra, Wonder Man, X-23 and Ares. They generally have a high defense and health status.

Scrapper: Scrappers are strong against Infiltrators, performing a free follow up attack when attacking Infiltrators and Close Quarters Combat when attacking or are attacked by Infiltrators. They are weak against Bruisers. Notable Scrapper heroes include Deadpool, Wolverine, Daredevil, Luke Cage, Iron Fist, Spider-Woman, Sif, Ghost Rider, Magik, Quicksilver, Omega Sentinel, Shatterstar, Squirrel Girl, and Union Jack. Infiltrator: Infiltrators are strong against Tacticians, counter-attacking when attacked by Tacticians and gaining Combat Reflexes when attacking or are attacked by Tacticians. They are weak against Scrappers. Notable Infiltrator heroes include Black Cat, Spider-Man, Black Widow, Invisible Woman, Kitty Pryde, Nightcrawler, Gambit, Psylocke, Tigra, Wasp, Satana and Elektra. Tactician: Tacticians are strong against Blasters, gaining a bonus turn after attacking Blasters, while being weak against Infiltrators. Notable Tactician heroes include Hawkeye, Captain America, Mister Fantastic, Black Panther, Cyclops, Black Knight, War Machine, Emma Frost, Fantomex, Hank Pym, Red Hulk, Rescue, Magneto and Constrictor. Some playable heroes can switch classes during battles. They include Punisher, Mockingbird, Vision and Omega Sentinel.

Another method to recruit exclusive heroes is via deploys, daily reward roulette, or boss roulette, where players have the opportunity to get a Lockbox. Each one has 7% to drop a comic book cover in regards to the character to be recruited, the chances to get a cover increases to 100% by opening 10 lockboxes at once. At the time of August 26, 2013, six heroes can be recruited via lockbox. In order of availability, the heroes are Magneto, Omega Sentinel, Juggernaut, Constrictor, Satana and Elektra.
